Depreciating a department can be decided by representatives before being put to a governance vote.
Moving Funds:
The representatives need to decide where to send any remaining funds too. This could be another department (if merging or a responsibilities are changing) or the the Treasury.
In Apps there is a "Drain Account" application if there are multiple tokens or assets in the department.
